This period can be called a 'transformation period', because, during this period there has been a significant milestone in the development of the oldest Islamic institution of higher education in the country, namely the transformation of the State Islamic Institute (IAIN) Sunan Kalijaga into the State Islamic University (UIN) Sunan Kalijaga by Presidential Decree No. 50 of 2004 on 21 June 2004 Declaration of UIN Sunan Kalijaga held on 14 October 2004. this period under the leadership of Prof. Dr HM. Amin Abdullah (2001-2005) with the Vice Rector for Academic Affairs Prof. Drs. H. End. Minhaji, MA., Ph.D., Vice Chancellor for Public Administration Drs. H. Masyhudi, BBA, M.Sc. and Vice Rector for Student Affairs Prof. Dr H. Ismail Lubis, MA (deceased) who was later replaced by Dr. Maragustam Siregar, MA.
In the second period (2006-2010) of the leadership of Prof. Dr HM. Amin Abdullah has established the Vice Rector of Cooperation. With the enactment of the presence of the Vice Rector of Cooperation, the UIN Sunan Kalijaga leadership in the second period are as follows: Vice Rector for Academic Affairs, Dr. H. Sukamta, MA, Vice Rector of Public Administration, Dr. H. Tasman Hamami, MA, Vice Rector for Student Affairs, Dr. Maragustam Siregar, MA, and Vice Rector of Cooperation chaired by Prof. Dr H. Siswanto Masruri, MA.
Institute changes be made to the university launched a new paradigm and conducted a study of the religious sciences and general sciences, namely Integration interconnection paradigm. This paradigm requires the effort to openly and intensively dialoging between hadlarah an-nas, hadlarah al-ilm, and hadlarah al-philosophy. With this paradigm, UIN Sunan Kalijaga reinforces the concern for the development of the Muslim community in particular and the public in general. The integration and association of the two areas of study that were previously regarded as different dimatral allow the birth of the Islamic understanding of friendly, democratic, and became rahmatan lil 'alamin.
